I can't see why they wouldn't agree to a repair at your own garage - it saves them money and any risk associated with the repair is then yours. That should then avoid a Cat S designation. But then, they may think differently.

Are the seals loose on the flange? Normally they need a fair amount of force to pull off. Contact adhesive might be another option

Yes, they are both mentioned in the manual, but with no indication of which engines have both. I think the low pressure one would be the only one relevant to a flickering warning light at idle. VW's Engines workshop manual describes a method of testing which relies on a special VAG pressure gauge which takes its own pressure reading and compares it with the reading given by the car's sensor. As far as I know, the plenum chamber is the only possible route for water to get into the heater system (other than through a heater matrix leak, which would result in loss of coolant).
