I have a mk2 golf 16v gearbox to swap into my 1.6 carb 4 speed GLS. Can someone confirm this is a straight swap, or will I need to find a different clutch? Any other issues?

Different clutch, pressure plate and flywheel. The 16v box has a 210mm set-up whereas your 1.6 has 190mm - and the clutch disc on the 16v has a larger spline.
Any mk2 Scirocco/Golf injected car can be a donor for the flywheel (and mk3 2.0 8v Golf as well) and the clutch disc/pressure plate will come in a kit - for a mk2 Golf 16v or mk3 Golf 8v.
That's the easy bit - you will also need to swap out all the gear linkage with a 5 speed car.
Oh, and your driveshafts won't fit because the inner cvs have a 90mm flange whereas the gearbox has 100mm flanges. A 1984-on injected Scirocco can provided the donor driveshafts or you may be able to swap the flanges on the 16v box with 90mm ones (not sure on the latter point).
