Hi im contemplating doing the 16v kr engine conversion into an 86 scirocco GTS so i have a couple of broad questions to ask
How difficult is this to do
What Parts specifically would i need
What complications may i encounter and finally
Is there a good detailed guide on here or anywhere else

The parts list you need depends on what induction and management you want to run it on:
If you want to run on Kjet injection you need...
Inlet & exhaust Manifolds, injectors, fuel system from tank to metering head, including high pressure injection pumps and pipework, metering head, ECU, wiring loom, ancillaries, more .....
If you want to run on carbs, you need a different set of kit.
There are various aftermarket options, such as megasquirt, DTA, Omex.... which will each have their own requirements, and costs.
Difficult or expensive bits are exhaust manifolds - you either spend money on a conversion manifold (and you get what you pay for with the different brands), or find a genuine scirocco 16v cast manifold (probably hard to find one that isn't cracked, and they're not cheap) or make an exhaust manifold from a Golf Mk2 16v one, and a combination of Mk2 golf and Mk2 rocco downpipes, welded together.
So what's your budget, what sort of use do you want to get from the car (daily or a weekend toy) and what's your level of mechanical skill - have you ever done an engine swap or rebuilt a car before?
If it's a daily driver, you need a fuel injection solution if you want to get near or over 30 mpg.

Well its definately going to be a daily driver, my mechanical abilities arent as good as a proper mechanic but i am good with my hands and im pretty good at problem solving.
I was planning on using the K-Jet setup from the donor car and maybe going to a megasquirt at some stage.
My dad is a very good mechanic of the old school and will be a help throughout so will be able to sort out the manifold and exhaust for me.
My budget is as cheap as possible, but by being cheap im not gonna put in a crap engine, it will be stripped and cleaned and will have a rebuild on the head

If it's a daily, I'd say Kjet is a good place to start.
I've got a lot of the bits you'd need, from a car I'm breaking now, and a golf I broke last year, but not all of them. I have a mate up in Perth who might have the rest, or most of them. I sent you a PM about the bits to avoid a public discussion.
Mk2 sciroccos have a compatible fusebox with Mk2 golfs up to 1989, so the Kjet engine loom could be plugged straight in.
EDIT: just re-read your post and it's a Mk2 - for some reason I thought it was a Mk1. Deleted some bits that are irrelevant.
In broad terms, you need:
Injecton fuel system from tank to engine bay - Lift pump and sender from a later injection car, and the under tank pump / filter / accumulator, etc
Metering head, airbox, pipework, throttle body, inlet manifold, injectors, Warm Up regulator
Exhaust manifold, downpipes, upgraded exhaust system (2" minimum)
ECU, Engine Loom, Distributor, Spark Amplifier, Coil, etc.
The engine itself, with alternator, etc.
*I think* you could use your existing gearbox and driveshafts, although the clutch might be a bit soft for 140ish bhp, and the standard front brakes will be on the puny side.
At the end of it, though, you should have a car that's got a great power to weight ratio, is reliable because it uses mostly standard bits, and returns mid-high 30s mpg (depending on the gearing you go for, and how you drive it).
I've no idea what age you are, but get an insurance quote before you start ;)

As for insurance, check my posts in the insurance section - its a bit of a pain (modified insurance). Check brentacre and use them as the guide price.

Brakes, brales, brakes! Dont forget the brakes! The 8v ones are nowhere near powerful enough to stop the car at the acceleration a kr can put down. As yours isnt an 8v injection the brakes may be even weaker.

I'll strongly 2nd that!!! My GT2 (9a Corrado 16v on twin 45 carbs) has a pair of Mk2 Golf G60 hubs (machined to fit the Rocco's front struts) G60 bottom balljoints (modified bottom arm) and track rod ends so i can run 280mm G60 brakes. The tiny standard discs & drums WONT stop you... I'd sort the brakes before you fit the KR.

You might find it impossible to get insurance if you don't upgrade your brakes.
Even the insurance firms that are competitive for mods don't like improved performance without improved braking (at least when I've spoken to them).
