Rubbing/Grinding Noise?

Hi Everyone,
I know that many of these "Where is this noise coming from?" posts are more like asking how long is piece of string?
But this time I am a bit baffled.
Starting at the beginning; I had an inner CV boot and joint replaced and was told my rear engine mount was perished so I had all of the mounts replaced. Shortly afterwards I started getting in an intermittent rubbing/grinding noise when I drove above 30MPH and/or went up and down hill, I asked my local VW specialist and they said it was likely the gearbox had stripped a cog and something was loose. So I sourced a replacement box and had it fitted. While the noise has lessened and doesn't definitely do it above 30mph, when I go up and down hill it intermittently still does it.
Initially I thought since perhaps the car is on coil overs a wheel was rubbing but the clearance seems fine, then I thought maybe the liner for a wheel arch was catching but nothing is loose.
I have been told that new engine mounts take a few hundred miles to settle in and that would explain some of the stiffness and vibration since the new mounts but not the intermittent rubbing/grinding?
Sound-wise it is is like a plastic/metal grinding, not too high pitched.
Hopefully someone could shed some light on this as I'm running out of ideas!
